Flash is good for interactivity but thats about as far as it will go in terms of a website. SEO is important and flash prevents you from utilizing all seo aspects for example a flash navigation can stop search engine spiders from crawling through your site using your links
ive seen flash sites ranking high so while it might be more difficult, it is not impossible at all...
it is important to have good meta tags and backlinks
I am having a flash website which ranking well on search engine against high competitive keywords. The key to this success is include good amount of contents on your website and mix strategy of flash and html with good contents.
